概要 To improve the digestibility rate of plant proteins in fish, Low digestibility proteins of L. luteus seed by Atlantic salmon (Salmo salar) were identified by comparing SDS-PAGE banding profiles of in vitro digested and non-digested lupin seed proteins. A major 12 kDa protein band in both lupin meal and protein isolate from digested products was identified as a large chain of δconglutin, a common seed storage protein of yellow lupin, by an ion trap mass spectrometer in tandem mass mode. The knowledge will greatly help manipulation of protein content by plant breeding to improve the digestibility rate of L. luteus proteins in the fish.

概要 The complete mitochondrial genome of Rhodotorula taiwanensis RS1, an aluminum-tolerant Basidiomycota fungus, was determined and compared with the known mitochondrial genomes of 12 Basidiomycota species. The mitochondrial genome of R. taiwanensis RS1 is a circular DNA molecule of 40,392 bp and encodes the typical 15 mitochondrial proteins, 23 tRNAs, and small and large rRNAs as well as 10 intronic open reading frames. These genes are apparently transcribed in two directions and do not show syntenies in gene order with other investigated Basidiomycota species. The average G+C content (41%) of the mitochondrial genome of R. taiwanensis RS1 is the highest among the Basidiomycota species. Two introns were detected in the sequence of the atp9 gene of R. taiwanensis RS1, but not in that of other Basidiomycota species. R. taiwanensis is the first species of the genus Rhodotorula whose full mitochondrial genome has been sequenced; and the data presented here supply valuable information for understanding the evolution of fungal mitochondrial genomes and researching the mechanism of aluminum tolerance in microorganisms.

概要 A red yeast isolated from the acidic soils could tolerate Al3+ concentrations as high as 200 mmol L-1. This red yeast was identified as Rhodotorula sp. and designated as RS1. No or little secretion of organic acids was observed in RS1 growth media. Importantly, the thickness of the cell walls and the ratio of cell wall to biomass of RS1 significantly increased in GM containing high Al3+ concentrations. In the presence of 100 mmol L-1 Al3+, 78.0% of the total Al of whole cells was present in the thickened cell walls. The Al in cell walls was mostly bound to OH, amide and CO groups of polysaccharides. These results suggest that thickening of the cell wall in response to the high Al3+ concentrations may play an important role in the high tolerance of RS1 to Al and that pH increase of the medium and chelation of Al ions are not involved in Al tolerance of this organism.

概要 It is not known whether aluminium tolerance and nitrogen source preference are linked in plants.This question was investigated by comparing the responses of 30 rice (Oryza sativa) varieties (15 subsp. japonica cultivars and 15 subsp. indica cultivars) to aluminium, various ammonium/nitrate ratios and their combinations under acidic solution conditions.Results indicarice plants were generally found to be aluminium-sensitive and nitrate-preferring, while japonica cultivars were aluminium-tolerant and relatively ammonium-preferring. Aluminium tolerance of different rice varieties was significantly negatively correlated with their nitrate preference. Furthermore, aluminium enhanced ammonium-fed rice growth but inhibited nitrate-fed rice growth.The results suggest that aluminium tolerance in rice is antagonistic with nitrate preference and synergistic with ammonium preference under acidic solution conditions. A schematic diagram summarizing the interactions of aluminium and nitrogen in soil-plant ecosystems is presented and provides a new basis for the integrated management of acidic soils.

概要 Two strains of acidic pH-neutralizing bacteria, E25T and E21, were isolated from torpedo grass (Panicum repens) that grows in highly acidic swamps (pH 2 - 4) in actual acid sulfate soil areas of Thailand. The strains were Gram-negative, aerobic, non-spore-forming, and rod-shaped bacteria. The organisms contained ubiquinone Q-8 as the predominant isoprenoid quinone and C16 : 0, C17 : 0 cyclo, and C18 : 1 7c as their major fatty acids. The DNA G+C content of these strains was 65 mol%. On the basis of 16S rRNA gene sequence similarity, these strains were shown to belong to the genus Burkholderia. E25T and E21 formed a group that was distinct in the phylogenetic tree; and the DNA-DNA relatedness values of E25T to E21, B. unamae, B. tropica, B. sacchari, B. nodosa, and B. mimosarum were 90 %, 42 %, 42 %, 42 %, 45 %, and 35 %, respectively. Therefore, strains E25T and E21 represent a new species, for which the name Burkholderia bannensis sp. nov. is proposed.

The organisms contained ubiquinone Q-8 as the predominant isoprenoid quinone and C16 : 0, C18 : 1 w7c, and C17 : 0 cyclo as their major fatty acids. The DNA G+C content of these strains was 64 mol%. On the basis of 16S rRNA gene sequence similarity, these strains were shown to belong to the genus Burkholderia. SA33T and 7A078 formed a group that was distinct in the phylogenetic trees; and the DNA-DNA relatedness values of SA33T to 7A078 and these other species were 90 %, 47 %, 46 %, and 45 %, respectively. The strains SA33T and 7A078 represent a new species, for which the name Burkholderia acidipaludis sp. nov. is proposed.

The DNA G+C contents of these strains were 64 mol%. The strains formed a group that was distinct in the phylogenetic trees, and the DNA-DNA relatedness values of SA41T to these species were 39 %, 41 %, 39 %, and 33 %, respectively. The strains SA41T, SA42, and SA53, represent a new species, for which the name Burkholderia heleia sp. nov. is proposed.

概要 Aluminum-tolerant bacterium AL46T was isolated from a waterweed, Panicum repens, grown in highly acidic swamp (pH 3) at an actual acid sulfate soil area of Vietnam. The isolate was a Gram-negative, aerobic, rod-shaped, non spore-forming and non-motile bacterium. 16S rRNA gene sequence similarity clearly indicated that strain AL46T belongs to the genus Acidocella of the class Alphaproteobacteria. The DNA-DNA relatedness values to both of the type strains of these species were 40 %. Predominant cellular fatty acids (cyclopropyl C19 : 0 and C18 : 1), Q-10, and 65.6 % of DNA G+C content are in accordance with those of the genus Acidocella. The strain AL46T represents a new species of the genus Acidocella, for which the name Acidocella aluminiidurans sp. nov. is proposed.

概要 Three xylanase-producing alkaliphilic strains, SU1T, 36AC4 and 36AC6, were isolated from the guts of larvae of the Japanese horned beetle (Trypoxylus dichotomus septentrionalis). The isolates stained Gram-positive and were aerobic, spore-forming, non-motile and rod-shaped. They contained MK-7 as the major isoprenoid quinone and iso-C15 : 0, anteiso-C15 : 0, anteiso-C17 : 0 and iso-C17 : 0 as the major fatty acids. The DNA G+C contents of the strains were 37.4–37.7 mol%. On the basis of 16S rRNA gene sequence similarity, these strains were shown to belong to the genus Bacillus. The novel isolates formed a distinct group in the phylogenetic trees and DNA–DNA relatedness values to the type strains of these species were less than 30 %. The strains SU1T, 36AC4 and 36AC6 represent a novel species for which the name Bacillus trypoxylicola sp. nov. is proposed.

概要 Rhodococcus erythropolis PR4 is an alkane-degrading bacterium, which grows well in media containing high concentrations of alkanes. When the alkane chain length was between C10 and C12, PR4 was located at the aqueous-alkane interface, but when the alkane chain length was above C14, PR4 translocated into the alkane phase. Although entry into the alkane phase of PR4 grown in the presence of both C12 and C19 was thermodynamically favorable, translocation from the inside of the alkane phase to the interface was only favorable for PR4 grown in the presence of C12. In line with these thermodynamic analyses, two phase partitioning showed that PR4 grown in the presence of C12 and C19 were more hydrophobic than PR4 grown in the presence of lower alkanes, while C12 grown bacteria were less lipophilic than C19 grown bacteria. In conclusion, the localization of R. erythropolis PR4 in a two phase culture medium is thermodynamically driven to facilitate its optimal growth.

概要 An extracellular polysaccharide-producing bacterium, strain SCKT, was isolated from a soil sample taken from Kameino, Fujisawa, Japan. The isolate was Gram-negative and cells were non-motile, irregular-shaped rods that grew optimally at 25 °C and grew between pH 5 and 8. Strain SCKT contained MK-7 as the major isoprenoid quinone, iso-C15 : 0 and C16 : 17c and/or iso-C15 : 0 2-OH as the major fatty acids and sphingolipids, with d-17 : 0 as the main dihydrosphingosine. Flexirubin-type pigments were also present. The DNA G+C content was 43.7 mol%. On the basis of 16S rRNA gene sequence analysis, strain SCKT was shown to belong to the genus Mucilaginibacter. The 16S rRNA gene sequence similarity between strain SCKT and the two type strains of Mucilaginibacter was 93 %. The results of physiological and biochemical tests allowed phenotypic differentiation of the strain from published Mucilaginibacter species. Therefore, strain SCKT represents a novel species, for which the name Mucilaginibacter kameinonensis sp. nov. is proposed. The type strain is SCKT (=NBRC 102645T =KCTC 22227T).

概要 The ammonia-producing bacteria B55T, CA73, SA69 and SA72 were isolated from the waterweeds Ludwigia adscendens (B55T) and Eleocharis dulcis (CA73, SA69 and SA72) grown in highly acidic swamps (pH 2–4) in actual acid sulfate soil areas of Vietnam. The isolates were Gram-positive, irregular rod-shaped, non-spore-forming bacteria. On the basis of 16S rRNA gene sequence similarity, strain B55T was shown to belong to the genus Curtobacterium. Chemotaxonomic data supported the affiliation of all four strains to this genus. They formed a group that was distinct in the phylogenetic tree, and DNA–DNA relatedness values to these established species were less than 10 %. The results of physiological and biochemical tests and major fatty acids (cyclohexyl-C17 : 0, anteiso-C17 : 0 and cyclohexyl-C19 : 0) allowed phenotypic differentiation of these strains from the species of Curtobacterium with validly published names. Therefore, strains B55T, CA73, SA69 and SA72 represent a novel species, for which the name Curtobacterium ammoniigenes sp. nov. is proposed.

概要 Rhodococcus erythropolis PR4 is a marine bacterium that can degrade various alkanes including pristane, a C19 branched alkane. This strain produces a large quantity of extracellular polysaccharides (EPS), which are assumed to play an important role in the hydrocarbon tolerance of R. erythropolis PR4. The strain produced an acidic EPS, mucoidan, together with a fatty acid-containing EPS, PR4 FACEPS. The chemical structure of the mucoidan was determined using 1H and 13C NMR spectroscopy and by conducting 2D DQF-COSY, TOCSY, HMQC, HMBC, and NOESY experiments. 概要 Rhodococcus erythropolis PR4 is a marine bacterium that can degrade various alkanes including pristane, a C19 branched alkane. This strain produces a large quantity of extracellular polysaccharides, which are assumed to play an important role in the hydrocarbon tolerance of this bacterium. The strain produced two acidic extracellular polysaccharides, FR1 and FR2, and the latter showed emulsifying activity toward clove oil, whereas the former did not. FR2 was composed of d-galactose, d-glucose, d-mannose, d-glucuronic acid, and pyruvic acid at a molar ratio of 1:1:1:1:1, and contained 2.9% (w/w) stearic acid and 4.3% (w/w) palmitic acid attached via ester bonds. Therefore, we designated FR2 as a PR4 fatty acid-containing extracellular polysaccharide or FACEPS. The chemical structure of the PR4 FACEPS polysaccharide chain was determined by 1D 1H and 13C NMR spectroscopies as well as by 2D DQF-COSY, TOCSY, HMQC, HMBC, and NOESY experiments. The sugar chain of PR4 FACEPS was shown to consist of tetrasaccharide repeating units having the following structure:

概要 A possibility has been suggested of applying the EPS produced by Rhodococcus rhodochrous strain S-2 (S-2 EPS) to the bioremediation of oil-contaminated environments, because its addition, together with minerals, to oil-contaminated seawater resulted in emulsification of the oil, increased the degradation of polyaromatic hydrocarbons (PAH) of the oil, and led to the dominance of PAH-degrading marine bacteria. To understand the underlying principles of these phenomena, we determined the chemical structure of the sugar chain of S-2 EPS. The EPS was found to be composed of D-galactose, D-mannose, D-glucose, and D-glucuronic acid, in a molar ratio of 1:1:1:1. In addition, 0.8% (w/w) of octadecanoic acid and 2.7% (w/w) of hexadecanoic acid were also contained in its structure. By 1H and 13C NMR spectroscopy, including 2D DQF-COSY, TOCSY, HMQC, HMBC, and NOESY experiments, as well as chemical and enzymatic analyses, the polysaccharide was shown to consist of tetrasaccharide repeating units with the following structure:

概要 Rhodococcus sp. 33 can tolerate and efficiently degrade various concentrations of benzene, one of the most toxic and prevailing environmental pollutants. This strain produces a large quantity of extracellular polysaccharide (33 EPS), which plays an important role in the benzene tolerance in Rhodococcus sp. 33, especially by helping the cells to survive an initial challenge with benzene. This EPS has been reported to be composed of d-galactose, D-glucose, D-mannose, D-glucuronic acid, and pyruvic acid at a molar ratio of 1:1:1:1:1. To understand the protective effect of 33 EPS, we determined its chemical structure by using 1H and 13C NMR spectroscopy including 2D DQF-COSY, TOCSY, HMQC, HMBC, and NOESY experiments. 概要 Pathogenic enteric viruses are released from infected persons through domestic wastewater to the environment. From that point of view, the knowledge of the viral behavior in wastewater purifying process is important: it is, however, still poorly understood. In this study, we reported the adhesion of Poliovirus to activated sludge samples taken from wastewater purifying plants by using a model system. More than 108 particles adhered to one gram (wet) of activated sludge, and the adhered viral particles maintained infectivity for longer period of time and showed higher thermo-resistant than the free viral particles. The adhered viral particles were released by increase of salt concentration or alkaline pH buffer as infectious particles. The data suggest that pathogenic viruses could be enriched and maintain the infectivity in the activated sludge, and released to environments under certain conditions.

概要 To elucidate the function of extracellular polysaccharide (EPS) produced by bacteria with hydrophobic surfaces we investigated relationships among colony morphotypes, cell-surface properties and bacterial adhesion to substrata in Rhodococcus. Rough strains adhered well to various materials and formed cell aggregates, while their mucoidal derivatives did so poorly. Cell surfaces of the rough strains were more hydrophobic than those of the corresponding mucoidal strains. Production of the EPS by the rough strains was far less than that by the corresponding mucoidal strains. Adhesion of the rough strains to quartz, glass or hydrocarbon was inhibited by the addition of EPS. Thus, rhodococcal EPS plays an important role in determination of the cell-surface hydrophobicity by acting as a hydrophilin, and its addition to the rough strains resulted in inhibition of their adhesion to the substrata.

概要 Rhodococcus rhodochrous S-2 produces extracellular polysaccharides (S-2 EPS), which is important to the tolerance of this strain to an aromatic fraction of (AF) Arabian light crude oil. Indigenous bacteria did not grow significantly in seawater containing AF even when nitrogen, phosphorus, and iron nutrients were supplemented. The addition of S-2 EPS to seawater containing nutrients and AF resulted in the emulsification of AF, promotion of the growth of indigenous bacteria, and enhancement of the degradation of AF by the bacteria. PCR-denaturing gradient gel electrophoresis analyses show that addition of S-2 EPS to the seawater containing nutrients and AF changed the composition of the bacterial populations in the seawater and that bacteria closely related to the genus Cycloclasticus became the major population. These results suggest that Cycloclasticus was responsible for the degradation of hydrocarbons in AF. S-2 EPS was hence the most effective of the surfactants tested in promoting the biodegradation of AF and may thus be an attractive agent to use in the bioremediation of oil-contaminated marine environments.

概要 A mucoidal strain of Rhodococcus rhodochrous was resistant to 10% (vol/vol) n-hexadecane, while its rough derivatives were sensitive. When the extracellular polysaccharide (EPS) produced by the mucoidal strain was added to cultures of the rough strains, the rough strains gained resistance to n-hexadecane. Thus, EPS confer tolerance to n-hexadecane in members of the genus Rhodococcus.

概要 Cauliflower (Brassica oleracea var. botrytis) tolerates treatment with 25 µM CdCl2 for eight days, but is killed by that with a 50 µM concentration. However, even 15 µM CdCl2 is toxic in the presence of 1 mM L-buthionine sulfoximine (BSO), suggesting the presence of a Cd-inducible phytochelatin and its involvement in Cd-tolerance in cauliflower. To develop heavy metal-tolerant transgenic plants, we ligated the structural gene of yeast metallothionein gene (CUP1) downstream of CaMV35S promoter and introduced the fused gene into cauliflower. A Cd-tolerant transgenic cauliflower was selected, which grew well in the presence of 400 µM or less Cd, whereas the non-transformed cauliflower tolerated only up to 25 µM Cd. The transgenic cauliflower accumulated more Cd, especially in the upper leaves, than the non-transformed plant.
In conclusion, by transfer of the yeast metallothionein gene into cauliflower increased Cd-tolerance and Cd-accumulating ability can be conferred to the plant.

概要 Rhodococcus rhodochrous has been reported to be one of the microorganisms responsible for the formation of scum which is thick and viscous biological foam in activated sludge plants. The hydrophobicity of mycolic acids present on the cell surface and the long-branched shape of the hyphae have been thought to contribute to the scum formation. Cell surface hydrophobicity and scum formation of four R. rhodochrous strains with different colony-morphologies were determined, and the results showed that the two rough strains had strong cell surface hydrophobicity and produced scum, whereas the weakly hydrophobic smooth strain and the hydrophilic mucoidal strain did not. All four strains displayed long, branched hyphae, and their electrophoretic mobilities were similar, between pH 4 and 9. These data suggest that changes in the cell surface hydrophobicity of the R. rhodochrous result in changes in the culture characteristics and the formation of scum.

概要 Geosmin (1α,10β-dimethyl-9α-decanol) and 2-methylisoborneol ((1-R-exo)-1,2,7,7-tetramethyl-bicyclo-(2,2,1)-heptan-2-ol) (MIB) are volatile terpene derivatives, and have received a great deal of attention because they can cause musty/muddy off-flavor in water and food resources. By the Ames test, these metabolites showed no mutagenicity but antimicrobial activity toward tester strains. While these compounds are produced by various organisms living in aquatic environments, there are few reports of their effects on aquatic organisms. The effects of geosmin and MIB on sea urchin development were examined. The estimated IC50 (50% inhibitory concentration) values for the formation of the fertilization membrane were 16.67 mg geosmin l−1 and 68.77 mg MIB l−1; those for the cell cleavage were 16.58 mg geosmin l−1 and 66.86 mg MIB l−1, suggesting that the toxicity of geosmin and MIB toward sea urchins are comparable to their toxicity toward Salmonella tester strains in the Ames test. These values are far greater than concentrations of these substances observed in aquatic environments with severe muddy off-flavor problems.

概要 To detect pathogenic viruses in animal fecal specimens by polymerase chain reaction (PCR) assays, it is important to remove or inactivate PCR-inhibitory substances. Recently, it was reported that such inhibitory substances in human feces could be efficiently eliminated by a cationic surfactant, Catrimox-14™ (Iowa Biotechnology, Iowa) during extraction of viral RNA. In the present report, Catrimox-14™ was successfully applied to detect pathogenic viruses in fecal specimens from a variety of animals. By extraction of viral DNA in the presence of this cationic surfactant, the PCR assay could detect canine parvovirus (CPV) in all fecal specimens prepared from 13 kinds of animals, i.e., cat, chicken, cow, dog, gerbil, goat, golden hamster, horse, mouse, pig, rat, rabbit, or sheep. Pretreatment by gel-filtration or boiling failed to remove or inactiva the PCR-inhibitory substances in fecal specimens from mouse, goat, rat, and sheep.

概要 For identification of canine parvovirus (CPV) binding protein, the SDS-solubilized cell membrane fraction from a permissive cell line, CRFK, was subjected to the virus overlay protein blot assay (VOPBA). Competitive inhibition experiments showed the presence of multiple CPV-binding proteins with molecular masses of 36, 35, 33, 31, 29, 27, 25, and 23 kDa. CPV-binding proteins of same molecular masses were also detected in membrane fractions from nonpermissive, as well as other permissive, cell lines. We confirm that the mechanism of nonpermissiveness to CPV is not operative at the cellular attachment level.

概要 Suitable conditions for the introduction of bacteriophage DNA into cells of Rhodococcus rhodorhrous CF222 by electroporation were established, and penicillin G was found to enhance the transfection frequency. When conditions optimal for the parental strain were applied to its colony-morphological mutants, different transfection frequencies were observed. Penicillin G enhanced the transfection frequency of smooth and mucoidal mutants but not of rough mutants.

概要 Anaaki disease causes severe damage to the red algae Porphyra yezoenszs from which the Japanese traditional food "nori" is produced. The causative agent of anaaki disease was isolated by several repeats of single-colony isolation and infection experiments, and was identified as Fluvobacterium sp. LAD-1. The bacterium showed hydrolytic activity toward porphyran but not toward other polysaccharides composing the thallus of Porphyra, such as B-1,3-xylan or B-1,4-rnannan. The bacterium also showed B-D-galactosidase activity.

概要 By using primers based on the sequence of the VP2 gene of canine parvovirus (CPV), we established a rapid and specific assay for identification of the virus from fecal specimens based on the polymerase chain reaction (PCR). By use of a pair of primers, a specific 226-bp sequence was amplified by the PCR. All strains of CPV tested gave a specific amplification product by the PCR, while neither porcine parvovirus nor host cell did so. The PCR assay can detect fewer particles of CPV than the conventional methods, being able to detect CPV from fecal specimens in a rapid manner, provided that gel filtration of the samples through a spun column was done to remove inhibitory substances from the fecal specimens. These results suggest that the PCR assay can detect the presence of CPV in dogs early enough to prevent secondary infection by CPV in veterinary hospitals.

概要 Temperate bacteriophage NJL of Rhodococcus rhodochrous has a 49-kb linear double-stranded DNA with cohesive ends (cos). NJL DNA has unique target sites for HindHI and SspI, two target sites each for NAeI and ScaI, and no cleavage site for AxyI, DraI, EcoRI, SaI, and SphI. The single-stranded regions of cos ends were ligated to each other with T4 DNA ligase, removed with mung bean nuclease, or blunted with the Klenow large fragment of DNA polymerase I; then the sequences of the cos ends were determined. Comparison of thesesequences revealed that the single-stranded regions are complementary and 18 bases long and protrude at the 3' ends; they have the following sequences: 5'-TTGGCACCGTGGGAGGAG-3' and 3'-AACCGTGGCACCCTCCTC-5'. A physical map of NJL was constructed by a cos mapping method based on information about the structure of the cohesive ends and multiple digestions with restriction endonucleases.

概要 When Candida maltosa IAM12247 was grown in the presence of cycloheximide, the growth was repressed for a distinct period of time depending on the concentration of cycloheximide, then the growth recovered ("adapted"). The cell-free translation experiments using polyuridylic acid as mRNA indicated that the protein-synthesizing activity was altered in the cells adapted to resist cycloheximide. A reconstituted cell-free system was constructed consisting of ribosomes and soluble fraction (S-100), and it was concluded that ribosomal modification was induced during the cultivation of the cells in the presence of cycloheximide.

概要 In an n-alkane-assimilating Candida sp., transfer from glucose- to n-alkane-containing medium induced changes in the microsomal proteins, and several distinctive polypeptides were demonstrated in the solubilized microsomal fraction derived from n-alkane-grown cells. Long-term-labeling and pulse-labeling experiments in vivo demonstrated the synthesis of the specific microsomal polypeptides. The polypeptides were synthesized as in vitro translation products directed by polyadenylated RNA extracted from n-alkane-grown cells. Two major polypeptides were partially purified from the microsomal fraction from n-alkane-grown cells, and antiserum was prepared in a rabbit. Immunoprecipitation of these two polypeptides was accompanied by an increase in the amount of translatable mRNA. The molecular weights of the polypeptides derived from long-term-labeling, pulse-labeling and in vitro translation experiments appeared to be identical.
